ThistutorialisdesignedtoguideusersofVMDandNAMDintheuseoftclForcesandtclBC.Itisassumedthatyoualreadyhaveaworkingknowl-edgeofVMDandNAMD,aswellastheTcllanguage.FortheaccompanyingVMDandNAMDtutorialsgoto:

Thistutorialhasbeendesignedspeci callyforVMD1.8.5,andshouldtakeabout5hourstocompleteinitsentirety.

Thetutorialissubdividedintotwoseparateunits,onefortclForcesandonefortclBC.Thesescript-basedfacilitiesmakepossiblevirtuallyanyperturbationofyoursystem,andaftercompletingthistutorialyouwillhavethebasicskillstousethem.

Throughoutthetext,somematerialwillbepresentedinseparate“boxes”.Theseboxesincludecomplementaryinformationtothetutorialandtipsortechnicaldetailsthatcanbefurtherexploredbytheadvanceduser.
