within the offspring file. They must be listed in separate candidate parent files. Both
candidate parent files must have the same layout.
7. Cervus 3.0 does not have the parentage analysis options dialog that existed in Cervus 2.0.
Parentage analysis in Cervus 3.0 always uses the parameters specified in the simulation.
8. In Cervus 3.0 the minimum number of typed loci required for analysis is specified in the
simulation (on the main simulation dialog) rather than in Step 3 of the Parentage Wizard. This threshold is now applied to all individuals (offspring, known parents and candidate parents) both in the simulation and in the real parentage analysis.
Bugs in Cervus 2.0 fixed in Cervus 3.0
A number of bugs in Cervus 2.0 have been resolved in Cervus 3.0:
1. Cervus 2.0 often misreported the significance of the chi-square statistic in the Hardy-
Weinberg test, part of the allele frequency analysis. This bug is fixed in Cervus 3.0 and
indeed Cervus 3.0 reports exact p-values rather than just significance level.
2. In Cervus 2.0 the number of typed loci was often incorrectly reported for offspring and
known parents with partial genotypes (the likelihood calculations were not affected). This bug is fixed in Cervus 3.0, so that partially scored genotypes are always treated as
missing genotypes.
3. In a two-step parentage analysis, Cervus 2.0 sometimes incorrectly treated non-assigned
parents from the first round of analysis as known parents in the second round of analysis. This feature is superseded in Cervus 3.0 by parent pair analysis, a much more powerful approach when neither parent is known and both are to be assigned.
4. In Cervus 2.0, it was not possible use the advanced simulation option to apply the results
of a previous simulation to the current simulation. This feature now operates correctly in Cervus 3.0, allowing users to explore the effects of analysing genotypes simulated under one set of conditions using LOD or Delta criteria derived under a different set of
conditions.
